What is the nib size of pilot kakuno fine-nib fountain pen? is it #6 or #5 nib?

Neither. It uses the nib type common to the Kakuno, Plumix, Metro, Prera and Explorer. Possibly other models, but I can confirm those five are all interchangeable.

Is the ink in the included cartridge waterproof?

Water resistant Ink will smear but enough remain so you can tell what had been written

What other ink can I get for this pen?

You can use any ink! You can get a converter or you can save the cartridge, dry it out, then fill with a syringe or dropper from any Fountaun pen (not dip pen) ink bottle you like. Also you can get any cartridges that fit pilot pens. Good luck.
