What are the two pads in the picture used for? The pic given is conflicting.

They are designed to accommodate different sizes of controller. If you have the ddj400, the pads can be placed on left and right sides of the controller, whereas for the rev1, they should be placed at the front and rear of the controller. I purchased this controller bag for my pioneer ddj-400, and with the pads, it stays secure during transportation. They work exceptionally well, and I hope my explanation has cleared up any confusion.

This bag is definitely worth it. I use to store my DDJ FLX-4, my 15.6 inch MacBook Pro, as well as my headphones, some cords, keys... It does an excellent job of keeping everything organized.

Does the Pioneer DDJ-SB3 fit in this case?

Yeah, I think it should work. I purchased this for my pioneer ddj-sb2, and while it's a bit tight fitting both pads inside, it's work perfect for me. You can adjust the padding foam according to your controller's size. The removable pads are a great design feature, making this bag suitable for various controller sizes.

What are the interior dimensions of the main compartment? how is the padding?

21.5"x11.8"x2.5", you can find on the product page... I bought this for my DDJ REV-1, and the bag is sturdy and adequately padded. It's not too thick, but it's enough for me. I don't like it too bulky.
